Description
repair-function in validator-plugin is sometimes deleting ways totally when trying to repair overlapping ways

Yes it does, but maybe my translation is wrong. (German: "Überlappende Wege")
Please just use the my osm. Validator reports 68 errors. All off them with the option to repair. If you take the first one (id:0 + id:48120861). id:0 has a membership of a turn-restriction-relation.
JOSM repairs the error by just deleting id:0 and the membership is lost !!!
